When I use selective startup with msconfig to stop unnecessary programs from starting with system boot, it comes up with a message on boot that am using selective startup and gives me the option to "Don't show this message or launch the system configuration on windows startup" or click "OK" and obviously I want to run msconfig for a reason, and having an annoying message persisting I should put it back to normal is annoying and defeating the puropse.
Should I manually take care of the startup programs though options, registry? Or is there a way to make msconfig shut up and do its job?

Just check the option it gives you, that will make it stop. The only thing that option does is stops showing that window, it will still keep all your settings for what programs you do and do not want to start. If you don't check that option you'll continue to get that massage.
